Glad you enjoyed the movie even if you didn't love it completely. I think a lot of your frustration comes from a slight misunderstanding - I don't think Perfect Blue is meant to be a whodunnit-style mystery. There's never much of a question that the creepy-looking Mr. Me-Mania is behind at least some of the mayhem, and a lot of the scenes you're confused by are working on more of a fuzzy dream-logic rather than something so direct as "everytime you see phantom-Mima it's actually Rumi in real life".

If it helps with the "Stalker chatting with ghost Mima" scene, the way I took it is: he is chatting online with the webmaster of the "Mima's Room" blog - we don't know this at the time but by the end it's apparent this is Rumi - he is reading "Mima"/Rumi's responses and imagining them in her voice. When we see ghost Mima appear in his room, she is not literally there, it's him imagining how close he feels to his (impostor) idol, having chatted with her online and received orders to kill for her.

Hope that helps some!
